Keep in mind that both terms were coined way back in the day, and serve to be more like subcategories of remotely administered malware than entirely different concepts.
You're completely right in that some RATs extend their functionality beyond standard trojan capabilities, and can be employed for the same purpose as a botnet.
But, by doing this you're gonna
              A.  bloat the binary executable.
              B.  add complexity.
              C.  run the risk of increasing the detection rate.
among various other factors.

At the end of the day, it all comes down to purpose. Do you want to completely bloat your program, or would you rather keep it simple®.
