The source code for the application can be viewed int the original post making hiding a trojan inside impossible, furthermore this is an official HC tool which means it has been throughly checked by staff and other developers before being branded as such. Lastly the developer who released this is a trusted member of the community and one who has no wish to infect other members with such things.
Tools of this nature often provide false positives when scanned with AV software because of the way they operate (changing the code of the server) the AV sees this as malicious and brands it a virus.
