How is the alignment of the search bar and the links beside it?

Seems ok, You might wanna give a little extra space like 2 or 3px from the top to that middle section

Honestly, it drives me crazy. You should try putting the search bar on the left and the links on the right maybe.

Personally, I'd put the search bar along with the links to the far left, It would seem more natural this way.

No. Never put the search bar to the left, always to the right... People are used to looking at the right corner for the search bar. Putting it at the left side, makes it look unnatural.
One more thing, you might want to use a framework like Bootstrap, HTML5 boilerplate or Foundation. Not to be a dick or anything, but the current layout looks a bit... unprofessional. I personally don't think that rounded buttons is the way to go, and the internet neither. If you look around, sharp edges and squared boxes are the future. Windows 8 uses it, iOS and OS X will in the next update and Android too. Follow the stream to make your things popular.
