metasploit is one of the best known attacking frameworks out there, by it's very nature (it's a hacking framework used to exploit systems) contains trojans and other malware that's the whole point. Without them it would be useless, it's the same principle as using a RAT the program is always detected as malware because

For all those complaining about db_autopwn it has been removed because it caused remote hosts to crash.

Also you shouldn't use it anyway, it's like opening a door with a tank. Sure it gets the job done but it's loud and messy learn to use metasploit properly you will have far more success.
