Alright, this is gonna be a pretty simple write-up. It's nothing too complicated.
This is gonna be assuming you're running a Linux based operating system somewhere.
I also use the term "reverse engineering" VERY loosely. This is nothing compared to other reverse engineering tasks.
Let's start.

First you need to have the binary you're reverse engineering. Usually if some skiddies are trying to get their bot on your server, they'll usually just upload it to /tmp, compile it and then execute it, without removing any logs, or the binary itself - hell the source of the bot might still even be there, but let's just assume it's not for the sake of this small write-up.
I'm just gonna compile the original version of Kaiten with minimal configuration.

For the sake of this, it's probably better you don't view the source, just to make it seem more practical when you get the bot's configuration strings.
Compile kaiten.c with whatever compiler you want, I'm using gcc since it's more or less the standard compiler for Linux. You'll probably get a warning message detailing some conflicting types in pow(), don't worry about that.

Alright, cool, we have a compiled kaiten binary.
In a real life scenario, you'd be using binaries that skiddies left behind. You won't be compiling your own, obviously.
Now to get the strings output of the binary, which will ultimately reveal their configuration settings, which we can use to root or hijack their bots.
Strings is mainly used for revealing the contents of non-text files, in this case our executable Kaiten binary.

Since this bot is generally terrible anyway, we can see that every single string is in plaintext format.
Near the top, we see the irc network being used, in this case it's rizon, and down the bottom, we see the botnet's channel and the key of the channel. Since this is just an example, I'm using rizon on a public channel. If you're hosting your own botnet, do not use public irc services.

Get an irc client if you don't already have one. Connect to their botnet's irc server, and join their botnet's channel and enter the channel key if it has one.
I'm going to be using irssi for this example.

We can see one bot - me - connected. Let's get some information about the connected bots. Let's get their current uids, and their machine information by using kaiten's SH command.

Alright, we got some kernel information, the machine hostname, and the calling uid of kaiten. Unfortunately it's not a root uid, or else it would be 0. But this doesn't mean we can't hijack their bots and kill them when we're done.
Onto hijacking their bots and moving them to our own. Let's just use kaiten again for this example.
Take the previous kaiten source from above, edit the configuration to your own liking. Compile again like usual, but this time, upload the compiled binary to your favorite file sharing host so we can execute a wget sh query on the botnet you're attempting to steal. I'm going to be using http://1339.cf/ in this example, use whatever you want.

Now assuming you've uploaded the bot to a file sharing host, we should now be able to directly wget the binary to the botnet's bots, apply executable permissions to the binary, and then execute it and remove the binary, then finally kill the bots on the current botnet via their channel.
My query looks like this:

What this is doing is downloading the binary, outputting it to /tmp/kaiten, then allowing the binary to be executed, then is executing the binary and removing it.

Now that their bot(s) have connected to our own channel, we can kill the bots on their channel so that they cannot be recovered.
You can issue an SH command to the bots to killall -9 kaiten and it'll kill the bot's process, leaving you with their bots. Now that you have their bots, and they don't, you can work on getting backdoors into their bots now. I'll maybe explain that in a different thread, for now I'm tired and I'm just going to make a couple of more posts before I sleep.
