I would like to run minecraft in debug mode and edit the code in real time using eclipse. How would I do this?

Have a look here: http://wiki.eclipse.org/FAQ_What_is_hot_code_replace%3F
You have to check Project>Build Automatically. Run the code in debug mode and you are able to change and deploy files while running.
